千空一行人得到沈睡在寶島的超級稀有道具──白金後，話不多說，立刻用科學方法做出製造硝酸的「復活液無限生產機器」！千空一行人原本認為必須先讓職人化石甦醒，但被石化的科學王國同伴們，都被荊棘一行人丟進海裡。此時千空判斷，應先救出被搬到後宮的龍水，他拜託潛入後宮的琥珀協助，一同奪回同伴！

好不容易終於逃獄，讓龍水復活後，接下來使用氧氣瓶潛到海底，讓大樹甦醒，並且救出職人化石。化石復活後，千空就能一口氣製作三次元世界最強武器「無人機」；並且一一復活剩下的同伴，準備進行反擊。另一方面，潛入後宮的琥珀一行人，發現了島上重大的祕密……！！

寶島上的首領石像曝光後，銀狼因荊棘而受了重傷，琥珀立刻做出決斷，讓兩人被石化，等待千空的救助。另一方面，千空陸續復活夥伴，並得到了反擊的王牌無人機。孤挺花從混亂中逃脫出來，想從她口中探詢敵方內部的情報，此時，石化王國最強戰士・伯勞在千空等人的面前……！！

伯勞找到千空等人的隱匿之地，讓千空一行人陷入危機；然而，幻立刻跟他進行了一場交易，為了彼此的利益，訂定了一場協議。伯勞與千空一行人策劃的陰謀大作戰就這樣開始了！千空一行人與假裝是入侵者的伯勞，暗中攻擊石化王國的同時，也偷偷強化了戰鬥武器！準備好科學裝備，終於要跟石化王國展開最終決戰！

科學王國VS石化王國的最終決戰終於開始了！獲勝條件為奪走敵方的石化裝置，千空一行人打扮成戴著帽子的戰士先發制人；金狼打前鋒，龍水一行人拿著無人機躲在陰暗處伺機而動，等待著霧雨投擲石化裝置的時機……。另一方面，敵方司令官荊棘警戒著伯勞的行動，以卑劣的手段追殺千空一行人！

千空一行人發現，霧雨持有的石化裝置，被荊棘動了手腳，其實是假的！就算他們緊急坐上實驗室車退回，但荊棘卻想讓石化光線覆蓋整座島嶼！為了阻止荊棘，千空等人搭上帕爾修斯號，此時無視協定的伯勞出現了！千空被伯勞的連續攻擊持續打壓，最後只能讓那個男人甦醒……！

大樹等人搬出首領的石像，把荊棘所做的惡事攤在陽光下；知道真相的霧雨，被荊棘石化。此時，陽持槍對荊棘發射出最後一發子彈，奪得了石化裝置！陽沉浸在得到最強武器的喜悅中，殊不知被想拼死奪回的荊棘視為攻擊目標。另一方面，冰月從石化中復活，與天生強者伯勞的戰鬥中陷入了苦戰……。

因荊棘的陰謀，石化之光覆蓋了整座寶島，科學王國的同伴們和島民們一一被石化，只有留在船上的荊棘免於被石化而存活下來。荊棘以為自己大獲全勝而回到寶島上，此時千空因以科學勝過石化裝置，獨自一人站在島上！在寶島上尋找石化裝置的戰鬥，以千空VS荊棘主將戰的方式，迎來最高潮……！！

利用無人機展開立體戰鬥，千空終於贏了荊棘！千空立刻用復活液讓阿鉻復活，並且一一復活其他同伴。因潛入而身受重傷的銀狼，和跟他一同石化的琥珀，也平安無事地甦醒，重新與千空相逢。千空一行人透過無線電與留在科學王國的琉璃通話時，通訊突然中斷，並收到一則令人衝擊的訊息！

松風從數百年的石化中甦醒，千空從他口中得知某天石化裝置突然大量從天而降的情報，也因此確定操縱神秘通信的WHY MAN就躲在月球表面！為了揪出WHY MAN的廬山真面目，千空宣布要前往月球！而現在為了先回到科學王國，必須準備再次出航；但索育茲身為首領的兒子，陷入複雜的情緒中……。

千空一行人跟留在寶島的索育茲一行人道別，返回科學王國。與琉璃和未來等人重逢後，千空立刻拿著石化裝置，試著讓陷入冷凍睡眠的司甦醒。然而，石化裝置似乎已經失去了能量……。
